I know that different paintballs have different points at which they'll break due to the thickness of the shells, the materials used, or whatever other reasons. So does it make a difference whether I use a thick-shelled paintball or one with a thin shell while i'm shooting co2? Are the thinner shelled balls going to be more likely to break in my barrel due to the higher pressure?

well you can't really associate breakage with the type of air source you use. breakage still occurs with people using HPA. Like the topic of this thread "high/low pressure effects on paint" high/low pressure will make more of an impact. You have to understand the way a working low pressure systems is supposed to works. after reading about it you will find that low pressure puts a softer longer steady burst of air on the paintball giving it a good push. a high pressure set up is more like a fast reckless shove on the paintball.... you get the idea, it's easier on the paint.

so it doesn't really make a difference if your shooting Co2 or HPA, because you can still run a low pressure pressure system with both air sources, the difference is decided by what type of set up you have on your gun. yes thinner shelled paintball are more likely to break due to higher pressure set ups.
