I play paintball as much as I can and I'm planning on upgrading to a autococker, but i want to do some research first. Here is my question... what exactly is the "3-way" and what does it do for the autococker?

well, what a 3 way does,,,some call it a 4 way,,is once you pull the trigger back,,it moves a piston on the inside of the 3 way via that little rod you see go into the trigger and throught the reg,,then into the 3 way. When you pull the trigger back,,it pushes the piston back in the 3 way,,therefore allowing air to be sent to the front of the ram pushing the pump arm back, pushing the back block back,,and bolt.. releasing the trigger will push the trigger rod forward,,pushing the piston forward,,allowing air to the back of the rod via hoses,,pulling the block and bolt forward,,,does all that make since????? check out http://www.worr.com for a animated explanation on how the internals work....

so if i was to change out my 3-way, what would that do to the gun. does it make the gun fire faster?

no, it won't make the gun fire faster alone. The points at which the 4-way directs the air to the ram will be closer together so you can time your gun to have a faster cycling rate. You need to retime your gun if you add the 4-way.

If you get the new shocktech bomb 3-way it will back
your trigger pull shorter and faster due to its unique design.
